One of the biggest indications that a girl is uncomfortable with you is that she does not engage in open conversations with you. If she is keeping her responses short and blunt, then there is hardly any doubt that she does not want the conversation to continue. You may try talking on different topics with her, but the result will be pretty much the same.

If you joke with a girl but fail to make her laugh, then there is a strong chance that she is not feeling very comfortable with you. Unless your sense of humour is really bad, or the girl you are joking with is going through a tough time, then there is no reason for you to doubt her discomfort around you.
